What is "Gothic" pipe organ music? Isn't all pipe organ music kind of Gothic? Your best bet is Bach - perhaps a collection by E. Power Biggs.

Bach is probably your best bet. His "Toccata and fugue in d minor" is extremely famous and sounds very gothic, probably what you're looking for. I would think almost anything for organ written in a minor key will sound this way.

You should stick to the Baroque period (1600-1750); pianos weren't invented yet, so music was specifically written with either organ or harpsichord/clavichord in mind. Of course many of these pieces are now played on piano, but still, you're much more likely to find organ from then. Plus Baroque *generally* sounds more "gothic"- thicker and more complex.

If you don't mind that the organ doesn't stand alone in this piece, Albinoni's "Adagio for Organ and Strings" is beautiful- maybe not quite as gothic but definitely dark and gorgeous
